Sportster won't go!

Hey all, I'm new here. I just got back from the lake with my friends 04 Sporster and we had all sorts of trouble. This thing did fine leaving the dock and heading out but after a few minutes we hit a wake and this thing sat down in the water and wouldn't get back up. At 8000 rpm this thing will troll around at about 10 mph. We thought at first we were skipping but we isolated each cylinder and noticed a definite skip when we unpluged the coils seperatly. We then noticed a strange whining noise coming from the rear of the boat. We thoght maybe we had sucked something up in the pump but after trying to look up in the water intake we coudn't see anything. I'm just wondering what could have happened. This thing stays in the water all the time and he never has any service on it but change the oil and add gas. Is there something in the propulsion system that is apt to corrode or break from sitting in freshwater all the time? Is there some type of shear pin or coupling that could have broken or is it possible the impeller came apart? I'm just looking for some help in this one so I might be able to help him diagnose his proble. If anyone has any ideas I'm all ears. Thanks!
