Is there anything special I need to do to run antifreeze completely through my Mercury v6 on my C/1800? I hooked up a hose and funnel full of antifreeze to the flush port but it didnt seem to go through the engine properly.
It does flush correctly running a water hose to it.

Antifreeze?

The Mercury sport jets are "total loss cooling systems" you don't have to worry about running antifreeze through them. The bit you did get to go through will be more than enough.
More important on these motors is to change the fuel/water separator, small inline fuel filter and the stator oil. Also add some fuel stabilizer to the fuel tank.

You do not need to run antifreeze through Mercury SportJet engines. They are specifically designed to be completely self-draining. Any water in the engine and jetdrive just drains away when you pull the boat out of the water. It's one of the advantages of owning a SportJet engine.
