I have a 2004 Sportster. When I turn on the battery, there is a continuous hum. It varies in volume. when I connect the lanyard, instead of the couple of beeps, I get one continuous squeal. I can still start it and it runs fine, but I'm afraid to run it with the squeal. As soon as I disconnect the lanyard the squealling stops.

Any clues?

Now I would not be too much help but it sounds like either the intake is blocked or the water intake is blocked and the engine will over heat. Have you tried to flush out? In the water when running is water coming out the tell tale hole? If so, it wont be overheating. Is there anything stuck in the impeller? Stones, rope or otherwise?
