Below are the steps to flush a Mercury engine.
Connect water hose to engine.
Turn water ON.
Let water run for a few minutues.
Mercury Jet Drive engines do NOT need to be started for flushing. This is debated a lot. If you want to start the engine you can. Do not rev the engine. The key is to make sure that the water is ON and flowing through the engine before you start it.
If engine is on, turn engine off while water is still running.
Turn water off.
NOTE: Make sure to put cap back on water flush connector or next time you run the boat, you may end up slowly pumping water into your bilge.

I am confused, I was always told to start engine, then start water, stop water, then stop engine.

Keep in mind this is for a Mercury versus your Rotax. This information was pulled over from another website, JetBoating.net so it is only being quoted. It was in our wiki from years ago, but we will be retiring our wiki so I pulled it over.
