I have launched my boat a dozen times and I have never gotten it to site exactly in the middle of the trailer. I have tried many different depths of water on steep and flat ramps. I usually have 2 inches clear on the Port side and 6" on the other.
Does anyone else have this problem?
Has anyone installed the side bumpers on their trailers?

no not at all. no matter how we went on the tailer it was always lined up perfect. The seadoo was the easiest boat i ever put on the trailer. You might want to measure your bunks to se if they are even.

I didn't see which SeaDoo boat you have. I have a Speedster 150. We had a few problems with lining up on the trailer straight at first. Now, I leave about six inches of bunk out of the water when backing the trailer. I am normally at the front of the trailer holding the winch strap as my wife drives onto the trailer. When the bow is within about 18" from the bow roller she kills the motor. She then moves to the center seat while I operate the winch. The Speedster 150 is so light that if she stays in the driver's seat, the boat would sometimes end up un-centered on the trailer. And no, she isn't very heavy. This has worked every time. Sometimes when the boat wasn't centered on the trailer and I didn't notice it until I had pulled away from the ramp, I was able to shove the boat from the side and settle it. I didn't like doing that too much out of fear that I would knock the bunks out of alignment.

I have the 2011 210 sp.
Good points, I will keep trying before I modify the trailer.

I have problems sometimes with it not sitting in the middle and then the hull sits kinda odd on the bunks. I find it is easier to leave less of the trailer in the water and then i use a short section of rope to pull it up the winch and then i pull it on by hand and with the winch. it lines up better for me.

When I first noticed the problem, I thought it had to do with the ocean tides at the ramp. The current was ripping.
However, LTM501 brought up the "weight issue" and that could very much be related to the spearfishing gear, ice and fish. I keep my food cooler in the bow starboard seat and the drinks are the in stern starboard, then 40#s of ice and 200#s of fish are in the swim step locker. The spearfishing gear is stored in the ski locker.
