Having RPM fluctuations at about 2400 down to 2000 and back to 2400 RPMS, and around 5500 down to 5000 and back to 5500 RPMS. Fluctuations do not occur at idle 1800 RPM or WOT, just at certian RPM points. Fluctuations stop if more throttle is applied. BUDS didn't detect any error codes, nor were the injectors or coils or fuel filter were bad.
What could be causing these RPM fluctuations. Bad ECM? Does the original ECM need to be cleared or upgraded to match the new rebuilt SBT engine? Can these fluctuations cause engine damage?

Rebuilt SBT enigine, having RPM fluctuations of 400 RPM's

Have you had your dealer diagnose these RPM fluctuations, they typically can review this with the B.U.D.S. system?
